The natural environment of Elafonisos, due to the small size of the island and the intense human impact, presents a limited variety of habitats.

In practical terms, the landscape of Elafonisos consists of two dominant habitats, the coastal cliffs and the phrygana. Scattered clusters of windswept Junipers can be spotted along the coast.

The nature of Elafonissos has a great variety of habitats and hosts numerous rare and endemic plants, like the local endemic Linaria hellenica and the recently described Saponaria jagelii and Linum phytosianum.
